I have a directory of large avi files that I want to encode into wmv's. I was hoping VC would batch these for me... I would just add all the files and specify an output directory and let VC go to work encoding them until they're done.
However, it seems I must specify an output filename which would make batching these files impossible. Is there any way to accomplish this task so I do not need to manually set the input and output files for each .avi?

There’s no problem with it. Just select Multiply mode (Output -> Mode -> Multiply) and set value of the File Name Pattern (Output -> Mode -> File Name Pattern). E.g. %s_%i – using such file name pattern you’ll get the output wmv's having the following names:
[source avi's name]_00
[source avi's name]_01
[source avi's name]_02
[source avi's name]_03
...
