There’s no problem with it. Just select Multiply mode (Output -> Mode -> Multiply) and set value of the File Name Pattern (Output -> Mode -> File Name Pattern). E.g. %s_%i – using such file name pattern you’ll get the output wmv's having the following names:
[source avi's name]_00
[source avi's name]_01
[source avi's name]_02
[source avi's name]_03
...
